As part of the Center for Single Cell Biology, our core provides convenient access to cutting-edge single cell, spatial, and in situ technologies to CHOP, Penn, and the wider research community.

Single Cell Assays:

10x Genomics Chromium Controller and Chromium X provides single cell whole transcriptome gene expression and multiplexing capabilities to profile hundreds to a million cells. We offer the following 10x solutions:

  • Single Cell Gene Expression (3′ GEX)
  • Single Cell Immune Profiling (VDJ and 5′ GEX)
  • Single Cell Assay for Transposase Accessible Chromatin (ATAC)
  • Single Cell Multiome (3'GEX + ATAC)
  • Single Cell Fixed RNA Profiling

Spatial Transcriptomics:

NanoString's GeoMx Digital Spatial Profiler (DSP) combines standard immunofluorescence techniques with digital optical barcoding technology to perform highly multiplexed, spatially resolved transcriptomics profiling. We offer Whole Transcriptome Atlas profiling 18,000+ human or mouse genes on FFPE, Fresh Frozen, and TMAs tissue sections.

Achieve single cell and subcellular resolution with MERSCOPE powered by MERFISH technology. Assay up to 500 genes on fresh or fixed frozen tissue

Spatial Proteomics:

We offer highly multiplexed imaging using Akoya's PhenoCycler (formerly CODEX) platform. The technology allows for the detection of a maximum of 40+ protein targets in the same tissue section at single cell resolution, with quantitative data for each protein. Tissue types include:

  • Human Fresh Frozen
  • Human FFPE
  • Mouse Fresh Frozen
  • TMAs (tumor microarrays)

Bioinformatics services:

Our experienced bioinformaticians help with experimental design, developing reproducible workflows, analyzing high throughput next-generation sequencing data and spatial profiling data, and supporting manuscript development/publication. We generate visualizations of complex data and assist data uploads to public repositories.
